First of go to www.gst.govdotin->User Services-> Complaints

 

From the drop down menu select payment as shown in image below.

A details form will open. Here you can fill the details of your payment related complaint on GSTN. You will find a list to choose. You can file a complaint related to payment under any of following heading.
